Actually, I'm pretty sure looking at the bonuses per cost, it's not even remotely overpowered. At a certain point, it becomes really inefficient and you should just buy a new weapon. No. Because if you upgrade a weapon, then it only makes sense for that weapon to have those bonuses. If you buy a new weapon, it won't have those bonuses. And if you can upgrade weapons infinitely, then it's only a matter of time before you're able to OHKO everything and never miss. It's like saying the more money you have, the stronger your character is. It makes the differences and fighting styles of different classes entirely irrelevant, and completely cheapens the combat system. Upgrades are fine. But only if there's a strict limit.

It's one extra point of damage. For 10 extra points, it'd cost 550,000 credits without materials. It'd be a much better investment to just save up and buy a stronger weapon.

Okay, so I spent 15,000 plus the tarrasque materials on my melee weapon and another 10,000 on upgrading my armor.
The pdf won't load for me, so I don't know if I leveled up or not, and I can't view my level up bonuses.

You're balancing this off weaker weapons and not taking into account stronger weapons like Shira's 5d6 MD sword. Or Deathbringer. Giving swords like that infinite upgrades to Strike? A weapon with 20+ bonuses to Strike is already broken on its own. And you're severely underestimating the amount of money we're going to get in this campaign.
As both a player and a fellow GM- who is here to help you and offer advice- I 100% guarantee you this will break the campaign. And allow cunning players like myself to one-shot the final boss.

Summary
Went Shopping in Central Alliance. Shira found a dragon. The dragon was not nice. Shira passed out. Amelia picked up Shira and City Escaped. Celica and Alice bought clothes. Slimex exorcised Mech and unleashed a dark mist on the world. Slimex returned Mech's memories. Celica shot Mech and got the mark. The party is...probably in the worst mood ever. Except Amelia. Everything's goooooddd, maaaaaannnnn. Also, Alice and Celica achieve support rank A.

Summary: Exorcised Mech. Unleashed untold horrors into the world. Oops. Eh, it's fine. The world's used to it by now. Stopped to shop for stuff. Shira saw a dragon and wandered off. Oh God it's that dragon. Pass out. Saved by Amelie. POCKET PIXIE DUST. Who has now taken to disappearing for stretches of time. Later they slept together. Celica continues to bond with the NPC more than any PC. She didn't want to go shopping, but ended up being the only one that actually did. Alice got a gorgeous new dress, too. Cute. And a pair of stiletto heels. Sexy. BTW, letting Celica actually get a WP knife strike bonus to kick attacks while wearing those would have been a bi-i-i-i-it OP since she already gets bonus damage from kicks because of Kickboxing. Yes, Celica actually does more damage kicking than knifing. LANKY KONG AMBUSH. Then Slimex got Mech his memories back. Mech was being a big crybaby. So Celica shot him in the head. Also Celica missed the first time. She was just having an off day. Shut up.

The party is...probably in the worst mood ever. Celica's in a great mood. Or at least she will be. Once she finally gets that damn nut the way she wants it. That or she'll go full Shining. She actually is in about the best mood she's been in in weeks. She has TWO WHOLE party members she trusts. Well, like, 1.5, since Alice is an NPC.

Shira met the ancient fire dragon who's the reason for her phobia. He kiiinda attacked her nest after she was just hatched and tried to kill her. He also probably killed her parents. All she wanted to do was go shopping. On the other hand, Shira and Amy slept together. And Amy promised to help Shira do her hair! She was a liiitttttle stoned at the time. And they didn't sleep together in that way, you dirty minded person.

How heavy is metamorphed Shira? In human form? Erm... 130 pounds maybe? She's pretty fit and athletic, but also pretty slender... But she also has um... Well, to put it bluntly, a fairly noticeable bust size. So I'm not sure.
