Mattea's father disappeared because he opposed the organization, saying that the experiments being done in the Twilight Cavern were wrong.

They were essentially experimenting on monsters, trying to make scientific discoveries and stuff and figure out a way to mass produce the resources that you could get from the other world monsters.

Seeing as he opposed them, they decided to do away with him, making him into a monster by combining him with the Dark Soul keeper. Two birds with one stone.

When you fought him, Mattea's Rank would need to be high enough or else she would have gone crazy. If she got to Rank 8 before the fight, however, she would have unlocked her summon during that fight and you'd have to fight both her and him.

Alice never really switched sides. In fact, she was never that much against you. Well, maybe at first. She was originally working with Zack in the other world to help the organization. They were a team put together to take out the soul guardians. They ran into Fox, however, when he accidentally stumbled into the other world somehow. A feat which would have been impossible without technological assistance if it were anyone else. Well, almost anyone else. Laura is a special exception and the reason why the party was able to enter in the first place. Anyway, they met Fox and gave him a Soul Key so he wouldn't die. From there, they were stuck having to continue protecting him secretly and taught him about the other world.

From there, Fox brought the players to the other world, much to the annoyance of Zack and Alice. Alice figured she could use this to her advantage and sent the group out to kill Solaria when Fox went missing. Fox was missing because Solaria asked him to help out with her test. She knew of the legend that when the worlds were on the brink of destruction, there would be a human with a pure heart that could save them. The party showed her that they were the ones spoken of because they spared her instead of killing her. Fox was the perfect vessel for the souls because he's half monster.

Fox's mother was a human and his father was a monster in the other world. His mother was one of the scientists that first entered the other world. His father was killed in the war that was soon to come between monsters and humans. But it wasn't before Fox was born. Fox's mother knew it was too dangerous for her to raise him herself, so he was put up for adoption and ended up with his adoptive family. Anyway, basically, Fox could absorb the souls because he was a monster, but he could also travel between the human and monster worlds without difficulty.

Anyway, the party did that and were sent of to find Balar. Alice seemed confused about all this, being like WTF mom and dad said these things were bloodthirsty and incapable of intelligent thought. You see, she had practiced using her Soul Key and was trained, but around the time the adventure started, she had only been in the other world a few times. As the party went on, getting one soul after the other, Alice began to soften, believing that the monsters were in fact like humans. She actually learned there wasn't much of a difference between them at all. The only issue, however, is that her parents were getting fed up.

The organization had small groups that would travel from time to time and one of the groups was caught in the middle of an expedition by Lance, Robbie, Mattea, and Avel. In order to silence the group, they were going to take out their leader, Lance. Somnis discovered this beforehand and decided the best course of action would be to kidnap Lance and place him somewhere she knew was safe that nobody else knew about. The other world. Furthermore, she placed him with one of her strongest friends there, Galleon.

The main team discovered Lance had been kidnapped and decided to head out and save him. Of course, Alice and Zack knew Lance was going to be killed and they were in fact ordered to do it. They were glad that Somnis kidnapped him, although they had no idea who she was or that she did it. They did agree to go find them as they were unable to blow their cover on either side. So they played along.

Anyway, once they failed to carry out their assassination, Alice's parents were pissed. They discovered that Alice and Zack were working with the group. Alice's parents forced Alice to kidnap Zack unexpectedly and use him as bait for the others while they set a trap in Mt. Vul. They'd take out all these kids in one fell swoop and nobody would ever have evidence they did it as it happened in the other world. Alice felt horrible about it, but she wasn't given a break. After the party managed to somehow survive and escape Mt. Vul, Alice's new orders were to bring the party directly to the main base of the organization, Twilight Cavern. Alice would have to kidnap another party member, tell them that she studied locations and found rumors of a new portal, lead the party to Twilight Cavern, and have to turn on them while they were exploring.

If Alice's relationship ranks weren't high enough, she'd turn on the party. If they were high enough, she'd turn on her parents and the organization. It's possible that if her rank was high enough, she could have unleashed her summon. After that battle, the party would have to go in hiding to avoid being spotted by the organization. They'd need to lay low essentially. Kinda like the endish of Persona 5. Anyway, at that point, everyone would be together and the whole team would be assembled as the party went from soul to soul.

The reason Zack was helping Alice was because his own sister was being held captive by the organization. In fact, the only way she could be kept alive was if he worked for them. That's why the coloring book had such an impact on him. It was his little sister's favorite one. In fact, it was literally that exact coloring book she had. She was being kept in the lab at Twilight Cavern and the party would have to rescue her. If Zack disobeyed their orders, they probably would have experimented on her and turned her into a monster. Zack's summon could have potentially been prompted and if his relationship rank was too low, he would have fought the party. Eventually, after getting high enough in ranks, he would have realized that being enslaved by the organization isn't what his sister would want and he'd fight against them to rescue her.

Karl was arrested by the police for breaking and entering Alice's house. He was also seen in sketchy alleyways with drug dealers previously. Multiple times.
