I'll probably go with Gran's villain is pretty spoilerific.
So....
Hepshut is probably the only own I can use. Fenrir doesn't really have a villain and probably never will. So I'm looking at two villains.
1. AS is too far in the beginning, and its main character is a CC.
2. Same with GS, so I'm probably looking at one main villain for all my characters.

Here's my revised Summons idea.
All CCs beyond a certain amount of power become Summons. Said power limit will need to be decided by majority. Summons can only be used once per battle, or if it works better, once per day. After being used, Summons immediately revert to card form. Along with character specific Summons(Naga can only be Summoned by Ethan, etc), there would be several 'Gemstones' laying around the world, in hidden places. These Gemstones would confer a Summon upon the finder, as well as the related CC. Once found, that Summon becomes character specific. Due to the immense power of the Summons, the villains would be after them too.
We would need to decide what characters to use for the nonspecific Summons, as well. We could use FF Summons, characters from different CYOAs and games, etc.
For example...
Ruby could be Carbuncle. Sapphire could be Leviathan. Diamond could be Shiva. Obsidian could be Odin. Orichalcum could be Bahamut.
And then we could have other characters, like Ashera/Ashunera, or maybe Ashera and Yune, Ike, Grima, Sephiroth, Ultimecia, and more. We could even add Pokemon that are too powerful to be normal allies, like S and SS tier legendaries.
Personally, I think this is an awesome idea. It allows us to have those OP attacks without breaking the RP, and it gives us something fun to look for. However, I don't know what we'd do about Gemstone locations. If we just left everyone to their own devices, someone would probably have Bahamut by their second post, and that wouldn't be fair to everyone else.
So, either we need to set some specific locations(Which means we need an official map), or we need to have the Gemstones be quest rewards, and trust that people won't get greedy. We could also have the quests for each Gemstone be specific, and get progressively harder for stronger Summons.

All my villians are spoiler, but I can through some high teir monsters either as summons or villian CCs or both. Such as the Aqualigia a giant ameoba themed water monster based shamekessly off the "Ocarina of Time" water temple boss, except this one can freeze parts of itself to make armor and or weapons and can lift it's bulk off the ground using it's tenacles. I got more where this came from if it sounds cool.

I like the idea Neo, but I don like the side quest thing. If all, I'd probably stay out of it.

I'm not really intrested in the gemstones. Does that mean we start off with Serlen or Naga, or have to find then via gemstone?

For me, I'll get Naga's CC much later, when Ethan tries to tear a hole in Spacetime, in an effort to get back home. Naturally, this backfires horribly. The Gemstones are supposed to be for nonspecific Summons only. I think character specific Summons, like Naga and Serlen, should be found a different way. Or maybe, we do start off with their CCs, but Summons can't be used until after a certain story event.

I'd rather Seraoh start off with him, but don't use him until a certain story point.
Now, can a CC talk to their holder?
And what's the point of themes?

Of course CCs can talk. A CC can be in human/normal form for as long as they want.

So why don't we have Permadeath? Cause this is supposed to be fun. But the dream perspective could work, which is kinda like permadeath. Except once the characters die, they wake up back in their own universe. Also, the villains are kinda powerful. So what happens when everyone dies? Game Over? Game Overs aren't very fun.

Well my wanderer is kinda hard to kill, what with being a non corporeal spirit and all.

So, everyone will probably be happy to know, I finally got my act together and got me some real nice map making software. It's all fancy like.
I can create the map for this RP, if you guys want. I'll need whatever basic information we've started first.
How many countries are there? Does everything take place on one continent? If not, how many continents are there?
That kind of stuff.
